Leon Langford had last been seen in the Ivy Street Play Park in Blackburn, Lancashire, at around 4pm yesterday playing with friends.
Police confirmed today the youngster was discovered on the floor of a factory in the town.
Blackburn and Darwen Police said: "Police searching for a missing youngster in Blackburn have a found a seriously injured boy.
"Officers were called to a factory in the Infirmary area of the town at just after 8am today (Monday, October 8th) after members of staff found the boy on the floor of the factory. At this stage, it appears he had fallen through a roof.
"The youngster is believed to be nine year old Leon Langford who went missing from home on Sunday afternoon. His condition is described as serious."
They said they had been growing increasingly concerned for the nine-year-old after his friends returned home safely.
A major search was launched in Blackburn with his dad Dave appealing for information on social media.
He wrote on Facebook: "Please help me find my son Leon Langford he is 9 years old been missing since 4 this evening please share!!!!!!"
The dad later posted: "Really want to say massive thank you to all that helped me through the night and this morning to help find my son he is in a bad way but on the way to alder hey x".
